To provide a flight altitude setting method and an unmanned aircraft system, capable of efficiently setting a flight altitude of a flight plan according to undulation and inclination on a ground surface or a ground feature.SOLUTION: A flight altitude setting method of an unmanned aircraft includes: an undulation inspection step of making an unmanned aircraft fly and measuring a height of a ground surface or a ground feature; and an altitude setting step of automatically setting a flight altitude on a route of a flight plan according to the height of the ground surface or the ground feature measured at the undulation inspection step at creating the flight plan being setting data including a designation of the route for flying an unmanned aircraft autonomously.
