The invention relates to a rail transit multi-line mixed operation train path control system and method. The system comprises a train and platform mapping module, a train operation main control module and a vehicle-mounted interface server module. The train and platform mapping module automatically generates a train line mapping relation and a platform line mapping relation according to system data; the train operation main control module is used for controlling single-step operation of the train, a first stacking train and a planned train, and verifying the consistency of a train operation path and a platform; the vehicle-mounted interface server module verifies the validity of a train running path according to the received train running task and sends the train running path to the train controller; meanwhile, train positioning information is received from the train controller, the train running path is monitored in real time, and when the train predicted running path is inconsistent with the expected running path, a function speed-limiting immediate stopping instruction is actively sent to the train controller. Compared with the prior art, the method has the advantages of controlling the train to run according to the preset path, preventing train running path errors and the like.
