PROBLEM TO BE SOLVED: To provide a method of controlling the operation of a fuel cell system.SOLUTION: A method of controlling the operation of a fuel cell system according to an embodiment of the present invention includes the steps of: determining a water shortage state at the inside of a fuel cell stack on the basis of an oversupply state of air to the fuel cell stack or a deterioration state of the fuel cell stack; classifying a diagnosis level of a fuel cell system on the basis of the determined water shortage state; and performing a regenerative operation by selecting at least one regenerative operation mode which corresponds to the classified diagnosis level.
