The invention provides a power distribution method of a fuel cell system and a vehicle system. The method comprises the steps that an engine starting instruction is received; under the condition that the initial demanded power is smaller than or equal to a first power value, determining a first subsystem from the bootable subsystems according to the initial demanded power and the operation duration of each bootable subsystem, so that the initial demanded power is larger than or equal to the sum of the minimum operation power of the first subsystem, the first power value is the sum of the minimum operation power of the bootable subsystems; according to the number of the first subsystems and the initial required power, the first subsystems are controlled to be started and run according to a first power distribution strategy; in the operation process of the fuel cell system, obtaining the working state of the opened subsystem; and at least according to the working state and the current required power, a second subsystem is controlled to continue to operate according to a second power distribution strategy, other battery subsystems except the second subsystem are controlled to be closed, and the second subsystem is at least part of opened subsystems.
