The invention discloses a fuel cell integrated control system with a discharging function and a discharging method. The system comprises a DC/DC controller power module, an air compressor controller power module and a control system main control module, the control system main control module comprises a discharge control unit and a driving circuit, and the discharge control unit is used for controlling a second switching tube of the three-phase inverter bridge to discharge the voltage of the output capacitor to a stator resistor and/or a motor magnetic core of the air compressor motor through the driving circuit when the fuel cell integrated control system is in a fuel cell discharge mode. According to the system, the air compressor controller power module in the fuel cell integrated control system is used for discharging the voltage of the output capacitor of the DC/DC controller power module, additional discharging resistors and relays do not need to be added on the basis of the fuel cell integrated control system, and the cost and the size of the fuel cell integrated control system can be reduced.
