The invention provides a fuel cell system and an aircraft. The fuel cell system can improve the performance of a fuel cell even when the fuel cell system is high. This fuel cell system is used in an aircraft, and is characterized by being provided with: a fuel cell; an oxidant gas system for supplying an oxidant gas to the fuel cell; a height sensor; and a control unit, the oxidant gas system having an air compressor and a bypass flow path that bypasses the fuel cell, the bypass flow path having a bypass valve, and the control unit increasing the rotational speed of the air compressor and increasing the opening degree of the bypass valve when an increase in the height measured by the height sensor is detected.
