The invention discloses a fuel cell control system. The fuel cell control system comprises multiple fuel cell strings which are connected to output current busbars in parallel. Each fuel cell string comprises multiple fuel cell units connected in series and a one-way DC/DC chopper. Each fuel cell unit comprises a fuel cell stack and a bridge-type switch block comprising a first switch, a second switch and a third switch, wherein the first switch is connected with the anode of the fuel cell stack, the second switch is connected with the cathode of the fuel cell stack, and the third switch is connected with a circuit comprising the first switch, the fuel cell stack and the second switch in parallel. The fuel cell control system further comprises a stack energy management controller.
