To provide a rubber composition capable of providing excellent tear strength and suppressing deterioration of crack resistance compared to the case that silica is mixed, without need of addition of a compound or denaturation of a rubber component during rubber component synthesis, a pneumatic tire using the same, and a manufacturing method of the rubber composition.SOLUTION: There is provided a rubber composition containing a diene rubber, and a fine particle by covering rotaxane having a linear molecule, a cyclic molecule including the linear molecule, and an encapsulation group arranged at both terminals of the linear molecule so that the cyclic molecule is not detached from the linear molecule with silica, in which content of the fine particle is 1 to 50 pts.mass based on 100 pts.mass of the diene rubber.SELECTED DRAWING: None
