The invention relates to the field of fuel cell vehicles, and discloses a heat dissipation control method and system for a fuel cell vehicle, the method is used for accurately controlling an air conditioner condenser and a fuel cell to a fan module under different working conditions, and the method comprises the steps that the state of the air conditioner condenser and the state of the fuel cell are obtained; when the air conditioner condenser is in a working state and the fuel cell is in a non-working state, the first fan module is controlled according to a first control mode; when the air conditioner condenser is in the working state and the fuel cell is in the working state, the first fan module, the second fan module and the third fan module are controlled according to the output power of the fuel cell in a second control mode and a third control mode; and when the air conditioner condenser is in the non-working state and the fuel cell is in the working state, the first fan module, the second fan module and the third fan module are controlled according to a fourth control mode.
