The invention relates to the technical field of siltation investigation, and discloses a siltation investigation system and method for an unmanned ship. The siltation investigation system for the unmanned ship comprises an underwater data acquisition part, an air airborne transmission part and a shore-based monitoring working part, and data transmission and instruction transmission between the underwater data acquisition part and the shore-based monitoring working part are realized through an ad hoc network. The invention further provides a deposition investigation method for the unmanned ship. The method comprises the steps of equipment selection and configuration, data acquisition, data processing and result display. Automation of field work of siltation investigation is achieved, the working intensity of siltation investigation is reduced, the siltation investigation efficiency is improved, and siltation investigation results of large and small water areas can be rapidly, accurately and efficiently obtained.
