The invention provides a thermal management system and method of a fuel cell vehicle having a plurality of fuel cell stacks. A multi-fuel cell thermal management system controls proportional mixing valves, heat exchanger bypass valves, fan speeds, and pump speeds of respective coolant circuits and associated fuel cell stacks to operate the fuel cell stacks independently or in combination. The selected fuel cell stacks are shut down when wheel loads are low or in applications with spare fuel cell stacks. During medium load or high ambient temperature periods, the working fuel cell cooling system uses a non-working cooling loop as a heat sink to operate in a parasitic load reduction mode, the associated pump is operated at a low speed and the proportional mixing valve is throttled such that effective cooling is achieved in the operating circuit with less fan power than the power required when the non-operating circuit is fully closed. A heat exchanger bypass valve and fan speed are controlled to provide a target fuel cell stack inlet temperature. Pump speed is controlled in response to a fuel cell stack inlet/outlet temperature difference.
