A power supply system of a vehicle includes a low voltage DC/DC converter (LDC) configured to convert a high voltage to a low voltage; a main battery configured to be charged through the LDC and supply power to the junction box divided into a necessary load portion and a general load portion; a control block including a first power switch configured to control power between the LDC and the junction box, a second power switch configured to control power between the main battery and the junction box, and a load switch configured to selectively cut off power to the general load portion; and an auxiliary battery configured to selectively supply power to the auxiliary junction box.
