The invention provides a ship hybrid power system and a control method thereof. The ship hybrid power system comprises a generator set, at least one set of propellers, at least one fuel cell power generation module and a lithium battery pack. The generator set is electrically connected to a direct-current power grid; the propeller is electrically connected with the direct-current power grid through a first inverter; the fuel cell power generation module is electrically connected with the direct-current power grid; and the lithium battery pack is electrically connected with the direct-current power grid. Through matching of various power generation sources, the direct-current power grid can provide electric energy for the ship power system, and the technical problem that in the prior art, no ship hybrid power system exists, and energy is supplied to the ship power system through hydrogen energy is solved.
