The invention discloses an on-orbit calibration method for inter-satellite aerodynamic configuration difference of a formation satellite system. Real-time relative measurement is performed on formation satellites through GNSS. Real-time on-board data of a main formation satellite and an auxiliary formation satellite are obtained; the aerodynamic configuration on-orbit calibration of the satellitesis carried out by calculating and determining the inter-satellite aerodynamic configuration difference value of each satellite at the current moment; quantitative identification and evaluation requirements of the inter-satellite aerodynamic configuration difference of the formation satellites are met, a guarantee is provided for further improving the quality of on-orbit task operation of the formation satellites, the whole process of the inter-satellite aerodynamic configuration difference on-orbit calibration method is clear, the method is simple and reliable, and the calculation precision is higher.
