The invention relates to a navigation control system capable of switching a shipping route according to the fuel volume of a ship. The navigation control system comprises a capacitance type fuel volume sensor, a shipping route fuel consumption calculator, user input equipment, a controller and ship driving equipment, wherein the capacitance type fuel volume sensor is used for transmitting current fuel volume of the ship, the shipping route fuel consumption calculator is used for calculating expected navigation fuel consumption of a current shipping route of the ship and expected navigation fuel consumption of a plurality of substitute shipping routes, and the controller is connected with the capacitance type fuel volume sensor, the shipping route fuel consumption calculator, the user input equipment and the ship driving equipment respectively and is used for deciding a shipping route switching strategy for the ship driving equipment according to a result of comparison among the current fuel volume, the expected navigation fuel consumption of the current shipping route and the expected navigation fuel consumption of the substitute shipping routes when the current fuel volume is lower than navigation control start-up fuel volume set by the user input equipment. According to the navigation control system, in the case that the current fuel volume of the ship is insufficient to support current shipping route running, a substitute shipping route with lower fuel consumption is provided for enabling the ship to continue to run.
