The invention discloses a full-automatic well type measuring device for a measuring ship and a measuring method thereof. The full-automatic well type measuring device comprises a measuring well, a guide rail assembly, a lifting winch assembly, a lifting measuring platform, a bottom sealing plate assembly and an electric control system. The bottom opening of the measuring well is sealed through the unique structure of the sealing plate assembly, surge formed on the water surface is prevented from flowing backwards into the measuring well, the wave-making resistance is greatly reduced, the energy consumption of a measuring ship is reduced, and the endurance is improved; the non-uniform stress degree of the ship is reduced, the shaking of the ship is reduced, the transverse stability and maneuverability of the ship are improved, the sailing safety is ensured, and the measurement precision of the sailing of the measuring ship can be improved. The unique structure that the outlet of the lifting shaft of the rectangular door is matched with the notch sealing plate is adopted, so that the bottom of the measuring well can still be sealed while the measuring platform is lifted for measuring operation.
