The invention relates to a flexible double-drive gantry servo system. The flexible double-drive gantry servo system is characterized by involving an X1-axis mechanism moving in the X-axis direction, an X2-axis mechanism, a Y-axis mechanism moving in the Y-axis direction and a Z-axis mechanism moving in the Z-axis direction, wherein the X1-axis mechanism and the X2-axis mechanism are connected and fixed to the left end and the right end of the Y-axis mechanism through connecting mechanisms respectively, and the Y-axis mechanism is flexibly connected with the X1-axis mechanism and the X2-axis mechanism through connecting rod mechanisms correspondingly so that the Y-axis mechanism, the X1-axis mechanism and the X2-axis mechanism can be slightly adjusted in the Y-axis direction, and each shaft is prevented from being stuck. According to the flexible double-drive gantry servo system, through the combination of mechanisms of the connecting rod mechanisms, a linear motor, a guide rail guiding mechanism, connecting plates and the like, the flexible double-drive gantry servo system is achieved.
