The present invention discloses an autonomous underwater robot formation operation control system and an operation method thereof. The system includes an upper computer and an underwater robot formation which is in wireless communication connection with the upper computer and is composed of a plurality of underwater robots; the underwater robot formation can perform operation with a pilotage-following formation pattern, once the upper computer transmits specific instructions, the robot formation executes corresponding tasks; and when the upper computer does not transmit specific instructions, the upper computer constantly transmits idle instructions to the robot formation at fixed intervals; if the robot formation does not receive idle instructions at continuous time intervals which exceed a time limit, the underwater robot formation automatically drain water and float up, and therefore, accidents or loss can be avoided.
