A navigation performance compensation apparatus and a navigation performance compensation method thereof are disclosed. The navigation performance compensation apparatus according to an embodiment of the present invention comprises: a terrain referenced navigation module for finding the most similar terrain having enough measured terrain altitudes to be compared with a terrain altitude database and extracting the estimated position value of a flying object over a corresponding terrain by measuring the terrain altitudes based on the position value of a recent flying object to generate a terrain altitude profile and comparing the generated terrain altitude profile with the pre-constructed terrain altitude database if the navigation of a GPS device does not operate normally and cannot be used due to either or both of an inner environmental factor and an outer environmental factor; an estimation navigation module for calculating the estimated position value of a current flying object using the heading of the flying object based on an air data system (ADS); and a navigation compensation part for conducting a combination process of variably combining the estimated position value of the current flying object of the terrain referenced navigation module with the estimated position value of the current flying object of the estimation navigation module depending on the degree of ruggedness of the terrain, and compensating for navigation performance by renewing the position of the flying object to be the combined and estimated position value of the current flying object if the GPS device cannot be reused and by renewing the position of the flying object to be the position value of the current flying object of the GPS device if the GPS device can be reused.
