The multi-battery control system is used for the electric vehicle and comprises a main battery module, the main battery module comprises a main controller and a main battery, the main controller controls the main battery to provide current for a motor module of the electric vehicle, and the main controller obtains a first battery electric quantity state value and a first battery temperature value of the main battery; the auxiliary battery module comprises an auxiliary controller and an auxiliary battery, the main controller communicates with the auxiliary controller through a communication interface so as to control the auxiliary battery module, and the auxiliary battery module selectively provides current for the motor module or charges the main battery. The main controller obtains a second battery electric quantity state value and a second battery temperature value of the auxiliary battery through the communication interface.
