The invention discloses a small and medium-sized river dissolved oxygen metabolism rate monitoring system and a monitoring method thereof, and the system comprises a tracer agent putting system arranged at the upstream, a tracer agent high-altitude form qualitative monitoring device, and a sampling system arranged at the downstream. The tracer agent putting system comprises a putting barrel used for putting a tracer agent, and the tracer agent high-altitude form qualitative monitoring device comprises a cylinder erected above a river, black-out cloth wound on the cylinder and an unmanned aerial vehicle connected with the black-out cloth. The sampling system comprises a sampling pipe vertically inserted into a riverbed, sampling holes formed in the sampling pipe at intervals, electromagnets located beside the sampling holes, iron sheets which are arranged at the sampling holes, can move up and down and are used for shielding or opening the sampling holes, and switches connected with the electromagnets, and the electromagnets are connected into a power supply in parallel; opening and closing of the sampling hole are controlled by controlling the magnetism of the electromagnet through electrification. The metabolism evolution rule of small and medium-sized rivers can be rapidly monitored, and the operability is high.
