The invention provides an aircraft anti-vibration brake control system and method. Comprising a vibration sensor used for monitoring the vibration acceleration amplitude of an aircraft; the brake instruction sensor is used for outputting a brake instruction signal; the speed sensor is used for outputting an airplane wheel speed state signal; the brake control unit is used for synthesizing the brake command signal, the airplane wheel speed state signal and the vibration acceleration amplitude to calculate the brake pressure control quantity output to a brake control valve; and the brake control valve is used for transmitting the brake pressure to the airplane wheels in real time based on the brake pressure control quantity. The problem of coupling vibration of the brake working frequency and the aircraft frequency is solved.
