The method comprises the steps that input signals and output signals corresponding to all subsystems of a fuel cell engine and calibration values of all the subsystems in the initial state are obtained; determining an actual value of each subsystem of the fuel cell engine in the current state based on the input signal and the output signal; a state of health of the fuel cell engine is determined based on the calibrated value and the actual value. According to the embodiment of the invention, the health state change of the fuel cell can be comprehensively monitored, and the durability of the fuel cell is effectively improved.
