The invention relates to a hydrogen filling system and an arrangement method of a hydrogen refueling station. The hydrogen filling system comprises a hydrogen filling machine, a in-station hydrogen storage tank and a hydrogen trailer. The hydrogen filling machine is used for filling a fuel cell with hydrogen; the in-station hydrogen storage tank communicates with the hydrogen filling machine and is used for filling the hydrogen into the hydrogen filling machine; a trailer hydrogen storage tank is arranged in the hydrogen trailer, the trailer hydrogen storage tank communicates with the in-station hydrogen storage tank and the hydrogen filling machine so as to be used for filling the hydrogen into the in-station hydrogen storage tank or the hydrogen filling machine, a first hydrogenation loop is arranged between the hydrogen trailer and the in-station hydrogen storage tank, and a second hydrogenation loop is arranged between the hydrogen trailer and the hydrogen filling machine. The first hydrogenation loop and the second hydrogenation loop are arranged in parallel, and a compressor is arranged on the first hydrogenation loop. In the first hydrogenation loop, the hydrogen in the hydrogen trailer enters the in-station hydrogen storage tank through pressurization of the compressor, and is injected into the fuel cell through the hydrogen filling machine; and in the second hydrogenation loop, the hydrogen in the hydrogen trailer directly enters the hydrogen filling machine and is filled into the fuel cell.
