The invention provides a railway-waterway combined transport vehicle handover safety protection system and method. The system comprises a port operation protection region, a section monitoring device,a vehicle number recognition system, a machine nest A, a machine nest B, a travel switch and a safety protection control system, wherein the port operation protection region includes a loading and unloading region, a first protection region located in front of the loading and unloading region, and a second protection region located behind the loading and unloading region; the section monitoring device is arranged at a joint of a harbor station and a harbor, and is used for monitoring an opportunity that a shunting locomotive and a railway train set run to the harbor and return from the harbor, and sending a corresponding notice to the harbor; the vehicle number recognition system is arranged at an entrance end of the first protection region and used for detecting real-time states of the shunting locomotive and the railway train set entering and exiting the port operation protection region; the machine nest A and the machine nest B are arranged in the first protection region and the second protection region correspondingly and used for allowing a rail tractor to park; the travel switch is arranged at the machine nest B and is used for checking idle and occupation information of therail tractor at the machine nest B. In the invention, cooperative operation safety of the port operation region rail tractor and the shunting locomotive can be ensured.
