The system comprises a deck early warning module which obtains the danger level of shaking in the navigation processof a ship, judges the corresponding safety distance level away from a fence according to the danger level, and sets an annular lamp strip on a deck according to the distance level. According to the shaking degree of the ship, the lamp strip with red lamps in the dangerous distance level area is turned on, the lamp strip with green lamps in the dangerous distance level area is turned on and the lamp strip with yellow lamps in the early warning distance level area is turned on. According to the automatic navigation system based on deck early warning, workers can carry out safe operation according to deck safety prompts. The navigation wind power and the left-right shaking degree of a navigation ship are detected, the distance between personnel and the outermost fence is controlled, the deckground is planned to be segmented, a display unit is arranged, the dangerous position is marked with red, and an early warning area is yellow, and the safe area is green.
