The invention provides an ultrasonic treatment ship for blue-green algae. The ultrasonic treatment ship can automatically work, effectively kill the blue-green algae and comprises two ship bodies connected through a connecting body. An ultrasonic generator array composed of a plurality of ultrasonic generators extending underwater is arranged on the connecting body. A collecting and shrinking bin is formed in the connecting body and comprises a collecting bin body, a shrinking bin body and a transition section. The width of the collecting bin body is larger than that of the shrinking bin body, and the depth of the collecting bin body is smaller than that of the shrinking bin body. The collecting bin body is provided with a blue-green alga inlet. An ultrasonic generator tandem composed of a plurality of ultrasonic generators is arranged on the shrinking bin body. A draining pump is arranged in the shrinking bin body. The invention further provides an ultrasonic treatment method for the blue-green algae, and the blue-green algae can be effectively killed with the ultrasonic treatment method. The ultrasonic treatment method includes the steps that when the ultrasonic treatment ship for the blue-green algae travels, the blue-green algae suspending or floating between the two ship bodies pass through the collecting bin body, enter the shrinking bin body to be in the suspension state, and then pass through an ultrasonic field formed by the ultrasonic generator array or the ultrasonic generator tandem in 15 s to 30 s.
