The invention discloses a side-scanning ship draught overloading detection system and an operation method thereof. The system comprises two groups of ultrasonic transmitting modules, two groups of ultrasonic receiving modules, a distance measuring module, a data processing module and a display alarm module, wherein the two groups of ultrasonic transmitting modules and the two groups of ultrasonic receiving modules correspond to each other; the two groups of ultrasonic transmitting modules are respectively mounted on the two sides of a shipping channel. The two groups of ultrasonic transmitting modules transmit ultrasonic wave at staggered times, which cannot interfere with each other. After two measurement results are obtained, the measurement result obtained by the ultrasonic receiving module nearer to a ship is taken as accurate data, so that the problem that the measurement result is affected by multipath effect because the ultrasonic receiving module is far away from a ship to be detected, and the measurement result is more accurate. The travelling position of the ship, draught of which is to be measured, is not limited, and regardless of going upriver or downriver of the ship or closing to the left bank or the right bank of the shipping channel, whether draught is overloaded can be accurately measured.
