Disclosed are a fuel gas supply system of a ship and a method thereof. According to the present invention, the fuel gas supply system of a ship comprises: a first compressor provided in a ship and receiving and compressing a boil-off gas generated from a storage tank in which a liquefied gas is stored; a second compressor provided in parallel with the first compressor and compressing the boil-off gas; a first fuel supply line connected from the first compressor to an inboard engine; a second fuel supply line connected from the second compressor to the first fuel supply line; a gas combustion line for sending the boil-off gas generated in the storage tank to a gas combustion unit (GCU); a connection line branched from the second fuel supply line and connected to the gas combustion line; and a shut-off valve provided in the connection line.
