The invention particularly relates to an intelligent marine survey system and a sampling method thereof, the system comprises a visual part and a sampling part, the visual part comprises a camera device and a positioning device, the camera device is used for shooting sea surface oil spill pictures of a marine monitoring area, and the camera device is connected with an edge server; the edge server is used for preprocessing picture data of the camera device, the system further comprises a cloud server, the cloud server is in wireless communication connection with the edge server, and the cloud server is used for receiving the picture data for deep learning and receiving positioning data for positioning and identifying a sea surface oil spill area; the sampling part comprises a mobile ship and an unmanned aerial vehicle, a communication module and a first sampling mechanism are installed on the mobile ship, the first sampling mechanism comprises a sampling rod and a sampling net bag, one end of the sampling rod is rotationally connected to one side of the mobile ship, and the other end of the sampling rod is fixedly connected with the sampling net bag; a second sampling mechanism, a camera and laser equipment are mounted on the unmanned aerial vehicle.
